Cancer Genomics Data Portal

The cBio Cancer Genomics Data Portal provides direct download and visualization of large-scale cancer genomics data sets.

It currently provides direct access to the TCGA data sets for the Glioblastoma Multiforme (GBM) pilot-project.

Copy number alterations, GBM Pathways: Copy number alteration data for all genes in the hand-curated pathway of genes implicated in glioblastoma (206 cases). These calls were used for the pathway analysis in the initial TCGA manuscript, and they are the consensus of a combination of different platforms (Agilent, Affymetrix SNP6, Illumina) and methods (RAE, GISTIC, GTS). Values: -2 = homozygous deletion; -1 = hemizygous deletion; 0 = neutral / no change; 1 = gain; 2 = high level amplification.

Copy number alterations (RAE algorithm): Copy number alteration data for 17,789 genes in 203 GBM cases. Copy number calls were determined using the RAE algorithm by Barry Taylor @ MSKCC. Values: -2 = homozygous deletion; -1 = hemizygous deletion; 0 = neutral / no change; 1 = gain; 2 = high level amplification.

mRNA Expression: mRNA expression levels for 17,789 genes in 206 GBM cases using integrated values from the Affymetrix U133, Affymetrix Exon, and Agilent Platforms.

Mutations: Mutation data for 601 sequenced genes (Phase I of the TCGA glioblastoma project).
